I would certainly put the mail back into Exchange mailboxes as it is so
much better to manage then using PST files. PST files in versions earlier
then 2003 can only contain 2GB of data -you have to be aware of that too.
If the file size grow larger then that, unexpected results can happen which
can results in complete PST loss.
Furthermore, I would certainly set limits on the Information Store to make
sure it does not grow larger then a specified size. You may also need to
run an offline defragmentation tool on the Exchange Server database to have
it shrink again.
There is an article that describes how to determine free space availalbe in
Exchange databases. Before deciding to run a complete offline defrag, first
check how much free disk space you will get from the defrag:

Best practice however is to speed up with getting your backup solution up
and running as this is what your business needs.
