I had posted a message before, however, maybe this is a better question...
Where is the emailed stored after it is downloaded via POP3 connector prior
to being delivered to users mail boxes.

Hi Jason,

See if this helps.

The POP3 Connector May Stop Delivering Mail
http://support.microsoft.com/default.aspx?scid=kb;en-us;324236

And, ensure you have applied SBS SP1.

How about the SMTP queues? In ESM, expand the SMTP protocol section until
you can see the queues.
How about the badmail folder <default> C:\program files\Exchsrvr\Mailroot\vs
1\

Also, in ESM right click your server name and select properties. On the
Diagnostics Logging tab, expand MSExchange Transport and turn up logging to
max for smtp protocol.

Expand the Connectors node, pop3 connector, and also turn up logging for the
connector.

See if the resulting log files provide a clue.

a) How about SBS SP1 ?
b) How about SBS SP1 ?

Is it applied?

Jason,

There's two (I think) files for each bad mail item in the badmail folder.
Sort them by date and see if they are all from the time period you are
missing mail. You can open up the ones with the .bad extension in any text
editor (notepad) and see what's in them.

Have you got your NDR's being sent to someone on your lan? Perhaps there are
copies of all that mail in that mailbox. If you haven't got that feature
configured, do so. But of course, there is still a reason why mail isn't
getting delivered, and hopefully the logfiles will help.

Check your event viewer for the pop3 events, for SMTP the location of the
log file is specified in the area where you turned it on. Can't remember off
hand - c:\windows\system32\logs or something similar.
