I currently have Small Business Server 2000 running SQL Server. I would like
to start using Small Business Server 2003 for Exchange 2003. Can I have the
new SBS2003 as the main DC server while still running SQL Server 2000 on the
other.

No, you cannot. But if you upgrade the SBS2000 to SBS2003 Premium, you
can run both Exchange 2003 and SQL Server 2000 together.
