I dont normally install ISA as SBS install however I have
done it twice now and both times ISA behaves differently
to a standard version of ISA.

The issue I am having is ISA appears to work fine ports
are locked users cannot access certain protocols etc etc

however the users can get internet access without a proxy
configuration in their IE setup.

The usual configuration of servername:8080 does not work.

Whenever I have done this normally i have always had to
use a proxyserver:portname in IE on the clients ?

is this something different with an SBS build ? do I need
to care about it seeing that its working anyway ?

oh server is dual homed direct into a router and the other
to a switch.

Whether IE needs proxy information or not depends on how the clients
are configured.

There are 3 ways that IE can reach the net:

1. configure it to use SBS:8080 for proxy.
2. configure the workstation as a secureNAT client to ISA (ie set
Def.Gateway to SBS and grant access in ISA).
3. configure the workstation with the Firewall Client (and grant access
in ISA).

You should always use the SBS Setup program to install ISA on SBS, as
it will set it up correctly for SBS. And then use the Internet
Connection Wizard to setup the basics in ISA. If you're using the
Firewall Client, that should be enough, if you're using secureNAT,
there's still a bit of work to do.
