Sites are hosted on internal webserver.

http://mywebsite â?? Users can open it
http://mywebsite/HR â?? When Users tries to open, gets IE error sometime &
canâ??t directly open it. Opening a sub site is working sometime and not
working sometime & gives IE error.

Please let me know, what could be the reason?

Yes. You need to enable "Show friendly HTTP error messages" in IE to get
the actual error.
