You can drag and drop from your local drives to a Sharepoint site in Windows
Explorer. Open the My Network Places node and you should see folders (they
have a little partially hidden globe) that got created automatically by WSS.
Navigate so that the folder structure you want to copy is in the right hand
window, then drag it onto the shared folder.

You can add a folder to a document library.

It's not something I particularly like and I would personally set up one or
more document libraries with a new field (or fields) called Category (and
Sub-Category) and use Views for those Categories/Sub-Categories to separate
what previously were files in different folders/sub-folders.

One way would be to copy in each sub-folder's files at a time having set the
default value for the Category and Sub-Category for the orignal folder and
subfolder name or meaning. Then re-set the default valus and copy in the
next sub-folder's files.
