There are two kinds of popup ads. One appears along with, but
independently of, your web browser and they are called Messenger Service
ads, since they use the NetBIOS Messenger service to popup on your
desktop. A firewall is the best way to block NetBIOS on your Internet
connection.
The others are popped up by your browser java interpreter. I like
AdShield from www.adshield.org because it is an efficient browser
extension, but if you disable java scripting in the Internet security
zone, you can stop scripted popups. This is basically what the ad
blockers do, but some will block ads from a list of sites that you
configure. These can block ads on the page as well as in popup windows.
