I have a problem in my School where the pupils have discovered a way to
bypass my filtering. I can't think of away to stop them from entering IP
addresses into Internet Explorer and bypassing the filtering through our
external DNS filtering service. Would I use an ISA rule or is there a
setting in GPO?

Such as this is not addressed by GPO.
As you appear to have ISA that would be where one would define
rules limiting to what IPs the students may not go.

I strongly suggest a content media filter and FireWall appliance !
