For some reason, some of the folders on our server cannot be accessed, even
by Administrator. How can I set the owner, or security, so that adminstrator
can access the folders and thus let me set correct ownership?

As far as I know, I set a folder one level higher with full control by
administrator and the file owner. Now the owner cannot access, nor can
administrator. Is there an override facility to fix access?

The administrator can take ownership and re-assign permission. Make sure you
follow the incident through to find out why access was revoked - may be
malicious activity by an intruder.

Unfortunately, logging in as Administrator and double-clicking the folder
says "Access denied".

Just go to properties of the folder (or file), go to tab security, choose
advanced settings, then go to "owner" and take ownership (as administrator).
