Office Depot says they prefer to print workbooks from
Publisher. I am tying to input a multi-section WORD doc file to
Publisher.

When I input a 100 page multi-section (chapter) doc file, with
many figures into a booklet in Publisher, the WORD sections
disappear thereby changing the footers, header and page numbers.Also
many figures are moved. Some appear on top of the others.

Any suggestions ?

Publisher does not support footnotes. Publisher uses text boxes, unlike Word.
You will never get a Publisher document to look like a Word document, especially
100 pages. You need to find yourself a different printer...
