Please advise what is the best way to update task progress in schedule.

1) % Complete
2) Actual Duration/Remaining Duration
3) Actual Work/Remaining Work

Thanks in advance.

1) The biggest tracking mistake possible, and the cause of a lot of pain.
MSP should be allowed to calculate this for you.
2) OK, good, because one is a fact and the other is an estimate. Must also
include 2 other facts, Actual Start and Actual Finish
3) Not good - you are trying to control a schedule. Work is a result or an
outcome on the output side of the equation, like Cost, and depends on
Duration and assignments. Treat Actual Work like Actual Cost. Let MSP
calculate it initially from Duration and then adjust it if Actuals are
different.
