here is the scenario:

Server01 hosts
Intranet
child company intranet
Personal sites for all portals

Server02 hosts
extranet portal
customer portal
dev portal

Server02 is published via an ISA server on the internet with SSL.

We now have an issue where customers would like the my site features however
when they click on the my site link they are directed to server01 which
provides the shared services. as there is no route to server01 from the
internet, there is no way for external customers to get to the my site hosted
there.

Does anyone know of a way to have a separate my site for the customer portal
from all the other portals?

Within in the same Shared Services farm? Nope.

Maybe you should consider using the customer portal in its own box?
