I have 2 Capital One accounts, a gold and a platinum. They both use
different logins and passwords. When I setup one for background banking it
takes the institution off of the set up accounts online list so I cannot add
the second account. Does anyone know how to set up 2 accounts at the same
institution when they have different logins and passowrds?

The secret it to name the Financial Institutions differently (Capital One -
Gold, perhaps) and assign the accounts to the separate FIs. How to do this
depends on which version of Money you're using.
