I think there is a bug in Microsoft Money Small Business 2006.
To trace it I made a simple mny file that you can find here:

1- Download and open the attached test.mny file;
2- Go to the Annual Budget report and verify that the value for March Actual
Income for the category "Rents" is 100;
3- Right-click on the word "Rents" and select "Go-to category: Rents".
Verify that there is a payment received from customer "Peter", value 545,
dated 17th March, that is not being included in the report.
The difference between the two payments (100 and 545) is that one is a
simple transaction, and the other is the result of generating and invoice and
then receiving the payment for that invoice.
for some reason, payments for invoices get recognized as belonging to the
correct category in some places in Money, but NOT in others like budget
reports or Transactions by Category reports.
(these budget reports are critical to us because we use them to export data
form Money into other applications we have).
When a payment is received from an invoice, its category should be changed
to the Invoice Item's category for good (in this case, item "March Rent" is
specified to be of Category "Rents", so the payment should get that category
too).
I would appreciate any help with this, and some feedback from Microsoft as I
wasn't able to find some kind of support email address where I could report a
bug (a free service, I would expect, since it is in their interest).
