Unfortunately, Messenger's history function is rather limited in its design. A lot of things
could be going on here, but the easiest thing to do is to shut down Messenger, then go into
the folder where the logs are stored, move the file elsewhere and then let Messenger start
new ones.
Remember that Messenger will only save the logs when you close the conversation window. It
will not save them if the system or Messenger crashes, if you simply hit shut down Windows
without closing the conversation windows first (sometimes), and if the solar rays from venus
are hitting the earth at a 82.876 degree angle.
Instead of relying on Messenger's own history function, you might try using Messenger Plus!
which among other features, will save your conversations every 30 minutes (by default, you
can adjust it to be faster) and will save to simple text files which can be easily searched.

http://www.msgplus.net. Note to watch the installer as you
probably do not want to install the sponsor program.
