Messenger itself does not have any popups, you may want to scan your system with
Adaware/Spybot to make sure no "malware" or "adware" has been installed:

As for the Messenger ads, yes you can remove these with some third-party software (for
instance, Messenger Plus can do this --
http://www.msgplus.net). However, keep in mind that
this is the primary revenue stream for Messenger, and at present, Messenger's ads are not
intrusive nor bandwidth demanding at all. In the future if enough people "disable" the ad,
you could find the ads popping up elsewhere and being much more annoying or Messenger could
turn to a per-pay service.
