Normally if you connect to a site with www.domain.com and try to publish to
site www.domain.com you get the error that you can't publish to the same
site you have opened.

What I did in the past was to connect to its IP (example:
http://172.16.16.16) and then publish to www.domain.com

Now I have host headers with about 10 sites on the same IP. I can't connect
to IP to publish to domain since all the sites have the same IP. I'm using
subdomains with my host headers.

example:

http://sub1.domain.com
http://sub2.domain.com
http://sub3.domain.com
etc.....

So how do I get this working?

You need to publish to the IP/subwebname.

We have subdomain not subwebs.

Unless I misunderstand you, this isn't the issue I posted about. I need to
be able to publish sub1.domain.com and sub2.domain.com to the same IP.

Not www.domain.com/sub1 or www.domain.com/sub2.

You need to set subdomains up as FP subweb (as this will allow you to easily publish to them), and
then point the subdomains via DNS to the subweb (folders)
