My Default Web site and some of the Virtual Directory in it are being
indexed. So the Web catalog is configure with it in order to perform
searching. I have an old Virtual Directory which had since been deleted and
the directory does no longer exist. I disable this folder and deleted it on
the Indexing Service Catalog, however, the directory reappears each time I
restart the Indexing Service.

It seems it is still hiden somewhere in the Default Web Site or its
configuration.

How can I permanently get rid of this directory?

It is probably still in the metabase, if you are running IIS6, you can open
metabase.xml in Notepad and search on the virtual directory name and delete
it. I would first make a backup of your metabase.
