I have a site I built in Frontpage 2000. I am now publishing site in
Frontpage 2003.

While still in Frontpage 2000 I was getting a lot of time out problems while
publishing. My host told me to create some subwebs and that would take care
of it. I finally did that and everything worked fine.

Then I upgraded to Frontpage 2003, and from day one had time outs again when
publishing. I think part of the problem maybe from the subwebs. I have
noticed that many (if not all) of the files in the subwebs are also now
showing up in the root web.

Is this normal?

It is normal only if you've published the sub web to the root web instead of to a subweb on the server.
