I have a website that was created in Frontpage 2000 and now publishing with
Frontpage 2003.

I had a FP 2000 theme and shared borders. I am now having trouble with that.
I have trouble getting the navigation bar to change on all pages.

A long time ago I had a discussion group on my site. The shared borders
show that still. I even deleted the shared borders, theme and overlay
folders and then picked a border and theme again. The discussion files were
gone from the borders folder, but are now back.

Should I just deleted all that are for discussion group.

There should not be any problems in deleting them, provided they are orphaned as you say.
