Here is my scenario: I'm running Exchange 5.5 and Active Directory in
mixed mode with two one-way Active Directory connection agreements,
one from Exchange to AD and another from AD to Exchange. We only have
one Exchange org with one site and the AD has only one domain, which
makes administration very simple. We are adding a second domain to our
AD, but the mailboxes are going to be created in the existing Exchange
organization.

My question is how to best create or modify the AD connection
agreements between the two. We currently have one one-way AD
connection agreement to replicate the Exchange site to the existing AD
domain. So when the new mailboxes are created in Exchange, the
connection agreement is going to create a disabled NT account in the
existing domain and not the new domain.

Do I need to modify the existing connection agreement from Exchange to
not replicate the entire site and specify the recipient containers
individually? And then create a new recipients container for the new
mailboxes, and create a second AD connection agreement to replicate
this container to the new domain?
And if I modify the existing connection agreement, will this affect
the accounts already replicated?

You should NOT run two one-way CAs. It's not equal to one two-way. For best
results, implement CAs as two-way.

Exchange 2003 Deployment tools, exdeploy.chm, will guide you to properly
implement this.
