We have AD 2003 running and NT4 with exchange 5.5 server which we have to replace. I am doing a Migration to Exchange 2000 on a new server as we cannot install Exchange 2003 due to other software products not being exchange 2003 ready. I had already run ADC & setup connection agreements & run forest & Domain prep for 2003 had to do /removeorg per microsoft recommendation and then run forestprep & domainprep for 2000. Left the ADC in place as Microsoft told me this was OK and should work. Mailboxes still talk OK and all looks OK. However how do I tell if Forest prep worked OK as it has to be run on Domain controller I had to run it on the Windows 2003 server this is the only DC we have

The domainprep wouldn't have suceeded if the forestprep hadn't worked.
If you want you can Check
http://support.microsoft.com/default.aspx?scid=kb;en-us;327757 and
then cross ref files 0 through 9 against what's in the schema on your
DC.
