On the U.S. keyboard layout, the default shortcut is Command-`. Notice
that ` is the *non-shifted* version of the ~ key on the U.S. keyboard.
So the shortcut is not Command-~, but Command-`.

Hmm - I assume you mean the shortcut on the *German* keyboard is
Command-<? Are you absolutely sure about this? Have a look in System
Preferences > Keyboard & Mouse > Keyboard Shortcuts for an entry called
"Move focus to next window in active application" in the "Keyboard
Navigation" section. What is that shortcut setting on your system?
Command-` on the U.S. keyboard definitely *does* switch between
Entourage windows. I just tried it with the Main and Accounts windows
open in Entourage 2004 and in Entourage 2008, and was able to switch
between them with Command-`.
