for example by user, type of action, crm area, etc

Create a report using the Report wizard and if you want to make it more
complex then create a report using SQL reporting services and upload its
rdl to CRM to be accessed from within CRM.

I don't want to create just any report, but CRM usage ones --like which
users/business units make heavier use, what are the crm's "most visited"
areas, identify peek hours or seasonality patterns in usage, etc. in order to
make decisions about hardware upgrades in advance, for example and things
like that

Should these reports be based on IIS logs or SQL Server ones?

You might need to use some statistic tool to analyze the IIS logs.
