I am running CRM 3.0 Update 2 and everything works great. We have
about 6 custom entities and a lot of customizations.

When I run the CRM 4.0 install, I get the following warning:

"Setup has detected customizations in your current system that have
not been published. If you continue, these customizations will be
lost. To save these customizations, you must exit Setup and then
publish the customizations."

Problem is, the customizations HAVE been published and they work fine.
What's going on here?

I've had the same issue and kept going - just don't try and import into
another system a full export that contains Quick Campaign
